I cannot figure this one out, I get to the anti-matter storage place, the freighter picks up the antimatter, we leave, and then the freighter stops and they say the antimatter containment field is down, Clay comes up and says that the ship will blow up if we can't find a way to restore power, but doesn't give any sort of hint, so how the hell do I restore power to the freighter?

By docking to the ship, there is a walkthrough section on the main site, try looking through it.

I don't remember docking to the freighter, just fighting off several waves of Marauder attacks. I think the freighter crew sorts it out themselves once you've killed the Marauders within a time limit.

I docked my turret fighters to the ship and fought off the Marauders myself. I believe that's the only time I ever used the "dock to my target" command.

If I remember correctly it says that
0 ships docked = Containment field failing
1 ship docked = Containment field steady
2 ships docked = Containment field building
I also remember something about a timelimit like you said.
But it's been a while since the last time I looked so I might be wrong.

You effectively get your wingmen to dock to the freighter. The more you get docked the quicker the containment field is replenished. Of course you have to balance this with defending against the marauder attacks.
I basically armed myself with disruptor missiles kept all but one wingman attached to the frieghter and dealt with the marauders myself.
