The location finder and crosshair mods are okay. They don't switch out ships, or make a huge difference in combat. In addition, they were written by Stephen Robertson, one of the designers of EoC. You really can't get more safe than that.
Ok. On to the Jaffs mod. Here's what you do, step by step:
1. Download the following files: custom_jafs.zip and colossus.zip.
2. Open up the main EoC folder. Inside that, you'll find a folder named 'mods'. Place both folders (still zipped; don't unzip them) into the 'mods' folder.
3. Now, start EoC. When you get to the main screen (which lists START NEW GAME, LOAD GAME, EXTRAS, etc), select the EXTRAS tab. You'll see a list of mods. Check the Custom Jaffs mod and the Colossus mod. This turns them on.
4. Right click to exit the Extras screen. Then load your most recent game. Exit Lucretia's base. Once in space, turn around and go back into Lucretia's base. Once there, save the game, then exit EoC.
5. Now, you should be looking at your desktop. Open up the main EoC folder. Inside that folder you'll find a file called flux.ini Click on it to highlight it, right click to get a pull-down menu, and select copy. Paste a copy of this file to your desktop (or somewhere else... always make a backup copy before you change anything in the flux.ini file!).
6. Now, go back to the main EoC folder and open the flux.ini file. Scroll down (or use the 'find' function) to locate the following line: [CustomJafs] Below that line are three lines which determine what ship Jafs flies. The third line needs to be changed to jafs_ship = ini:/sims/ships/player/colossus
7. Once this line is changed, save the file. When you next call Jafs, he should be arriving in a very large ship which holds many, many pods (I've never managed to fill the damn thing up).
If you encounter problems, let me know. It's been some time since I've used this mod.

I didn't write the crosshair mod, BTW. That was written by the lead programmer, Will Vale, and based on a mod a fan had produced.
It's perfectly safe to use Location finder in a 'normal' single player game. It doesn't give any advantages, it just makes navigation much easier and convenient, and it won't affect mission scripts.
