Make sure to put it in the save folder and rename it to "savegame0.sav" - it loaded for me then. I got a save file called "savegame06.sav" which didn't work without renaming.

        Hello Guys,
I've got a GOG version, and saves folder is empty (but exists), whilst when I go to the load game section of the menu, I find my saves. Just not in the game folder. I tried the fix you just suggested, but it didn't work out.
Where else does the game stores the .sav files ?
Can I use anything else to go to a specific mission?

Excellent it works!
So, for other people who stumble upon this problem, the solution is simple, just go to:
C:\ Users \ (username)\ AppData\ Local\ VirtualStore\ Program Files (x86)\ GOG.com\ IWAR2\ saves
you will find what you need
